I'm presuming you mean the pions *individually*
have momentum.  The total momentum is still zero, i.e.,
if you add the individual momenta they all cancel.
Remember that momentum is a vector quantity, i.e.,
has direction and size.  Thus, if two particles
had momenta of 1 g cm/s in opposite directions,
the total momentum of the system is zero.
