Hello Becky,
Here is your answer! Well, the bad breath in the morning is due the fact 
that in our mouth we have many different species of bacteria. During the 
night these critters can divide once in twenty minutes. Also some of these 
bacteria can breakdown sulfur containing compounds. The bacteria breakdown
these compounds giving off stinky fumes! Hydrogen sulfide (the smell of 
rotten eggs) can, for example, are released by these bacteria in your 
mouth.  For example, Lactoballicus inhabits our mouth, it is one of the 
natural flora of our system.  If you want more information go to the

In general, the bacteria divide uncontrolled in you mouth and throat.
Brushing your teeth kills many of the bacteria, and protects your teeth 
from the bacteria. Since while you are asleep, the bacteria divide without 
inhibition on our part.
