Dear Daniel,
Due to the high voltages used in electrophoresis, the bubbling observed at the electrodes is gas evolved from the electrolysis of water: 2 H2O -> 2 H2 + O2. The anode is the site of oxidation, and therefore is the site of O2 gas production. Conversely, the cathode is the site of reduction, and therefore is the site of H2 gas production.
