Chlorine irritates skin. Your eyes have a clear form of skin that covers 
them. We call it tissue - in this case, it is the conjunctiva and sclera. 
Some people are more sensitive to this than others. Chlorine is used in 
swimming pools to help prevent diseases. The trick is getting the right 
mix that does the job without causing problems like you experience. I 
would suggest that you get some swimming goggles and wear them. My sons do 
this and are able to swim without too much problems.

ps -  another interesting thing about chlorine that I learned from my 
Junior high science teacher. If the levels are too high, blonde hair will 
start to turn green. He used to run the swimming pool in our city and was 
responsible for taking care of the water. He could always tell when he 
needed to check the chlorine level - when blonde hair started to get this 
weird greenish tinge...
