Bases are less common in nature as many fruit acids are produced by 
oxidation of naturally occuring alcohols, esters and carbonyl compounds.
The only bases I can think of are amines (often found in fish and rotting 
materials.) eg ammonia and the smelly organic amines found in decomposing 
proteins.

Dan Berger adds:
A number of inorganic minerals are basic, notably limestone (calcium carbonate) 
and other carbonate minerals. Baking soda (sodium bicarbonate) and washing soda 
(sodium carbonate) are also common bases, though they are not necessarily "found 
in nature."
