Good question, Will.  The quilting you see on paper towels and toilet 
paper is there to help stick two sheets of paper together.  Obviously 
having two sheets of paper towel will be more absorbent than just one so 
the quilting does make for a more absorbent sheet.  

The particular type of quilting does not significantly change the ability 
of the paper towel to take up water but there are a couple things it can 
do.  The type of quilting can change the strength properties of the 
towel.  The quilting can add bulk to the paper towel, which may make the 
paper towel seem to be softer.  Also, the aesthetic value of the finished 
product with the quilting is also important.
