Richard,

I can only think of one way to remove the ethanol from the reaction and 
that would be to distill it off the reaction.  Since you want to preserve 
the viability of the bacteria, you will have to perform a vacuum 
distillation.  If you lower the pressure of the reaction, the ethanol will 
boil below the killing temperature of the bacteria.

Hope this gives you one approach.
