I am very impressed that you got your niece a microscope! I searched around for books that would be suitable for a 4-6th grader learning to use a microscope, and came up with the following books:

Methodically trying different things on the microscope would also be useful, to figure out what each part does.

Just for fun, I included an image taken with a fluorescent microscope from my own research. These are breast cancer cells that have been "tagged" with fluorescent proteins of different colors, resulting in "rainbow" cells.
