In the end, you may want to post this again for more information than I will give here. Certainly the microbial community in an aquatic system will be affected by acid rain. Some microbes will grow better at lower pH than at higher pH. This will change the rules by which they compete for resources. The availability of resources is also affected by the pH of the water as some compounds are more soluble at certain pHs. As you can see these are complex systems that will show complex changes as a result of the addition of acids. That said, I am sure that someone has studied these changes. I am not in touch with that literature and cannot direct to you sources in this area. That's why you may want to post this again for someone else. The complexity of aquatic microbial systems is great, and I cannot single out a small group of "most important" microbes as this will change from system to system.
