A similar scenerio occurs in the movie "Presumed Innocent" with Harrison 
Ford. You may want to check it out. Before I answer the technical question,  
let me comment from a legal perspective that it may not matter if condom 
use can be detected. Presence of a condom does not automatically imply 
concensual intercourse. Some rapists do use condoms. Something to keep in 
mind.

Anyway regarding your actual question. Some condoms contain spermicidal 
jellies. I believe these spermicidal agents could be detected, but to my 
knowledge, they are not routinely checked for. One would have to have a 
suspicion that something was weird in order to ask for that testing. If 
there were no spermicidal agents present in the condom, I don't know of any 
way to tell that the sperm came from a condom.  

Depending on the time-frame that the woman waited, the sperm would probably 
be dead even if there were not spermicidal agents present in the condom. 
This might seem a little bit odd if she was axamined immediately after the 
said incident, but there are physiological reasons for dead sperm. This is 
termed a "hostile environment". Which means that the woman's vaginal 
secretions are not optimal for the sperm.
