Hi,

Currently it is not possible to generate a true designer protein. 
Prediction of three-dimensional shape from basic principles is still not 
possible in any real sense. 

Molecular modeling of pharmacophores is in its infancy right now, however 
there are indications that in the future the situation can improve.

Right now, if you want to design a protein to carry something, your best 
bet is to raise antibodies against the target molecule, however this is 
fraught with other problems (e.g. very high affinity of the antibody to 
the antigen).
