Honey seems to take on some of the colors involved in the flowers from which the honey is made, according to the All About Honey website. So, that would mean that the color would come from flower pigments like the carotenoids that make carrots sort of orange-yellow.

It appears that the carotenoids and other pigments that give honey its color are generally anti-oxidants - which provide some good health benefits. Here are some Science News articles on the relationship between the color of honey and the antioxidants: Science News Online - The Color of Honey
